Installing MonoX in existing website  (Mono Support )

Is there any way to install MonoX in an existing website in a subfolder? I know I can install it side-by-side in IIS using virtual directories, and I know I can merge the two websites into one but I don't want to clutter our existing website. For example, we have a web.config file and all that in the root.
