How can I clear master page overrides defined via the admin UI without using the UI? Are they kept in the database?
If so at which table?

The master page for each page - if selected - is kept in the table Page, field MasterPage, and it indeed overrides the value set in the page code. When using the admin UI, you can also reset this value.
